PayPal ↔ QuickBooks Online integration

PayPal sales, refunds and processing charges land in QuickBooks Online as proper accounting entries

Money arrives in PayPal, the books are kept in QuickBooks Online. Without a link the bookkeeper downloads the PayPal statement, splits every payment into the sale and the processing charge by hand and hunts for the invoice it belongs to. We connect the two so a PayPal payment becomes a recorded payment against the right invoice or a sales receipt, the charge is posted to its own expense account, and refunds are reflected the same day.

What moves between the systems

  • PayPal → QuickBooks OnlineA completed PayPal payment is recorded in QuickBooks Online as a payment against the matching invoice, or as a sales receipt when there was no invoice.
  • PayPal → QuickBooks OnlineThe processing charge PayPal keeps from each payment is posted as a separate expense line, so the gross sale and the net received are both correct.
  • PayPal → QuickBooks OnlineA full or partial refund in PayPal creates a refund receipt or credit in QuickBooks Online tied to the original sale.
  • PayPal → QuickBooks OnlineA payer QuickBooks Online does not know is created as a customer from the PayPal name and email, so the payment is never left unassigned.
  • PayPal → QuickBooks OnlineA transfer from the PayPal balance to the bank is recorded as a transfer between the two accounts, so the bank feed matches without a manual entry.
  • QuickBooks Online → PayPalAn invoice issued in QuickBooks Online can carry a PayPal payment link, and when the customer pays through it the invoice is closed by the flow above.

What we connect

  • We look at your chart of accounts in QuickBooks Online and agree three things: the account for the PayPal balance, the expense account for processing charges and the item used for sales without an invoice.
  • You confirm the PayPal account is a business account, which is what PayPal requires for a live connection and for tests outside the US.
  • You create an app in the PayPal developer area and pass us its identifier and secret; we exchange them for access on each run and never store your PayPal password.
  • We agree the matching rule: how a PayPal payment finds its invoice, by invoice number in the payment note, by amount and customer, or by the payment link.
  • We connect QuickBooks Online through its standard app authorisation, first to a test company, and run a month of real PayPal history through it to compare with your books.
  • After the bookkeeper signs off the comparison we switch to the live company and agree the starting date from which PayPal is posted automatically.

Automation scenarios

01

Statement split by hand

Before once a month the bookkeeper downloads the PayPal statement, splits each line into sale and charge and types them into QuickBooks Online, spending a day on it.

After each payment is posted as it happens with the charge on its own line, and the month closes without the statement.

02

Invoices stay open after payment

Before the customer paid through PayPal a week ago, but the invoice in QuickBooks Online still shows as unpaid and a reminder goes out.

After the payment closes the invoice the same day, and reminders go only to those who really have not paid.

03

Refunds that nobody posted

Before support refunds a customer in PayPal, accounting is not told, and revenue for the month is overstated until the statement is checked.

After the refund appears in QuickBooks Online tied to the original sale within the day.

04

Bank feed does not reconcile

Before a transfer from PayPal to the bank shows in the bank feed as income, and the same money is counted twice until someone notices.

After the transfer is recorded as a move between the PayPal and bank accounts, and the feed matches it automatically.

How it works technically

For those who want to check: each point links to the official documentation page it comes from.

  • To connect, an integration exchanges a client ID and a client secret for an access pass, and that pass is what authorizes every following request to PayPal.

  • Testing purchases and payouts outside the US, or going fully live with an integration, both require a PayPal business account — a basic developer account alone isn't enough.

  • By default, every PayPal developer account comes with two practice accounts already set up — a personal one for buying and a business one for selling — so test money can move between them.

  • In QuickBooks an invoice is a sales form where the customer pays for a product or service later — exactly what a CRM deal turns into.

  • A payment in QuickBooks can be applied to several invoices of one customer at once, so one incoming payment can close several deals in the CRM.

  • QuickBooks notifies a connected application whenever data in the customer's company file changes — this is what keeps the CRM current without constant polling.

Limits

The limits come from both systems. PayPal requires a business account for a live connection and for testing payments outside the US; the basic developer setup covers development and US tests only, so a business in Europe or Ukraine needs its business account confirmed before we can rehearse real flows. QuickBooks Online has no Ukrainian edition and works in the currencies and tax settings of the region where the company is registered, so the books and the PayPal balance must be in currencies QuickBooks Online supports for that company. Refunds older than the start date we agree are not posted backwards.

How to start

Questions

QuickBooks Online has its own PayPal app. Why a custom link?
If the standard app fits your case, use it and we will say so. A custom link is for the cases it does not cover: your own matching rule to invoices, several PayPal accounts or currencies, a specific split of charges, or posting rules your bookkeeper insists on.
How are payments in a foreign currency handled?
The payment is posted in the currency PayPal received it in, and the conversion PayPal applied is recorded as its own line so the difference is visible. This needs multi-currency turned on in your QuickBooks Online company.
What if a payment cannot be matched to an invoice?
It is posted to a holding account you name and shows up in a short list for the bookkeeper to assign. Nothing is guessed, and nothing is lost.
Can we start with past months?
Yes, for a period you name and only into a test company first, so the bookkeeper compares the result with the books before anything touches the live company.
